Perhaps it has to do with the whole 'warp bubble' thing?
Maybe intergrated ships are only good if they're small, while larger ships need the nacelles out further?

Or the bigger the naccels the more radiation they throw out so they have to be futher away. Would explain why small ships have nacelles up close.

Souds reasonable - the larget the ship overall, the farther out the nacelles must be in order to project the warp field.

Maybe they need to expel radiation and having armor on them causes them to over haet. I mean EVERYONE leaves them free so it would seem like they need to be.
