What about those beauties?
They are from Bengal Class Strike Carrier and Confederation Dreadnaught from Wing Commander 1 and 2 respectivly.
I think Wing Commander 1 and 2 had some really awesome, retro-looking, spacecraft design which nowadays is unfortunatly largely forgotten, but some of those ships look just awesome in modern 3d provided by some fan-mods.
Wing Commander 3,4,5 also had some nice ships but the limitiations of the new 3d technology was very appearant in the very block design.

This is Talyn from Farscape. He is Moya's child. He is a Leviathan class living vessel but he is weaponized and needed no connected Pilot. Sacrificed himself to save his mother.

The BC-304, or Odyssey from Stargate SG-1 is pretty cool.

You have a lot of cool ships in B5 not yet mentioned like the centari Vorchan and Primus, the Minbari Sharlin Warcruiser, the EA Hyperion, the EA Warlock, the first one's ships.

B5 - I have always been very fond of the Vorchan, the Whitestar, the G'Quan, Omega-class, and the Vorlon ships.
SW - The Naboo fighters are really cool, but I am drawn to the Droid fighters also.
ST - I have always been a massive fan of the D'Deridex, but also the Vor'Cha and Galor too.
The Andromeda Ascendant (from Andromeda) is an awesome ship.

I'd have to say the Original Enterprise, simply for the time it was made in.
