I like the idea of a multi ship fleet because you don't have to magically fix everything at the end of the show. If an away team brings back the local plague to their ship, you can let several of the senior staff die, then deal with the reactions to the deaths and the resulting promotions and transfers to give the ship a full staff. I think the biggest downside would be dealing with a large cast, both the cost and getting everyone enough screen time that people would care about the characters, and the amount of set space that would be needed to show the interiors of multiple ships. I actually think that the CGI wouldn't cause much of a problem, look at how many ships were in the DS9 fleets.
