Interestingly enough, the Emperor (when still alive enough to care) was also very much opposed to the institution of His worship. But, as they say, we create G-d, not the other way around.

Well that makes it better. At least he doesn't think himself as a god. I can accept that he is a capable man with a tremendous zeal and a fantastic mental capability. But a god? I think not.

The Horus Heresey series shows that humanity was actualy highly atheist when the Emperor was alive. In the first book, one of the characters even goes into a detailed argument as to why religion is detrimental to the Imperium, and worshiping the Emperor as a god was strictly forbidden. He never claimed he was a god, just that he was ruler of humanity. He was also quite open to advances in science and technology, and even struck bargains with alien races.
All in all, what he wanted for mankind was the exact opposite to what the 'modern' Imperium turned out to be.

So the ministers left in his place to rule the Imperium have twisted it into their own tool? I feel sorry for the Emperor. If he wakes up, he'll return to a world completely different to his old one!

Given that it was over the course of many millenia, yeah pretty much. The government of the modern Imperium is rife with corruption, with none of them giving a damn (or even knowing) about what the Emperor really wanted.
Given that the Emperor is supposed to be fully concious (just unable to move), I think it's just a matter of time before he unleashes a holy bitchslap on the High Lords.

Believe me, I sympathize with your hangover... I've been there plenty of times.

As for what the Imperium of Man has become, it's not as simple as bunch of evil people contorting the Emperor's message to ther own ends. After the Horus Heresy, things happened - the Age of Apostasy, Vandire, the Black Crusades/Abbadon's warmaking - that forced the Imperium to become less and less liberal in order to survive, and to continue to protect its citizens from the true evils; such as Chaos, orks and other malicious aliens. When you have a history of, for example, Vandire and the Thorian revolt, things like the Inquisition are proved hateful but necessary - rather than just hateful.

Umm, thats the God-Emperor before his rebirth and his creation of the Imperium. We are talking about the new God-Emperor who's mind is now spread across the galaxy and who's body is now the mecha on which human life binds.
