I was thinking that overall they'd be more cost efficient than maintaining a regular garrison.

Only if you plan on hiring thugs (militia basically) to just try and slap people around. Merc's are higher paid and require a higher standard of living then soldiers do. While quality merc's are good for small operations. Occupation is not a small operation by any standard, let alone in the conditions you're under.

In that case, vast numbers of Militia grade troops to soak up losses for the next ten years. You're fighting fanatics in the hope of turning them to your cause. You basically have to just wait them out and pray that they for whatever reason decide they'd like to start bowing to you.

Pretty much, its going to make the occupation of Bajor seem like a joy ride. You lost 300,000 troops in the month you spent trying to find a single planet's underground. You should expect ten times that per world per year as this drags out. That's why Militia is the best, if you're just going to lose troops there's no reason to lose the good stuff.
