Your logic can be applied to any name you could possibly come up with. Better to name them after well known mythical figures. And besides, they're often sent out on exploration missions. Naming them after warships isn't a great idea in that case.

Actually, the majority of combat vessels are scrapped or converted into museums, or any number of more useful purposes like live fire tests. Besides, the CV-6 was the most decorated ship of WWII, and the CVN-65 was the first nuclear powered aircraft carrier and has served in a few wars itself.

Funny nitpick: Stargate SG-1's "Prometheus" has an extremely similar plot to Star Trek: Voyager's "Message In A Bottle".
-Both had a top secret ship named Prometheus (Both X-303 and NX-74913) which happened to be hijacked by a few people.

On another note on earth ship names, the first two were the Prometheus and the Deadalus. Those were also the names of the semi-submersible carrier and assault ship respectively that were attached to the SDF-1 in Robotech.
