-Tactical Training for all starfleet personnel.
-Anti boarding procedures are using cutting off intruders in force fields and filling the sealed off intruders with plasma coolant.
-Security personnel recieve special ops training.
-Phaser, Pulse, and Torpedo Turrets around planets. Also asteroid bases for some planets.
-Sell the Miranda and Oberth Classes to the civilian population for general use.
-Place Starbases, outposts, and turret along the nuetral zone (well more of these actually).

I've got a few more to add

Install energy dampeners on board ships which only allow weapons tuned to the "correct" frequency (eg shipboard hand phasers) to fire.
Spend time time on R&D on personal shielding. After all we know how well it works for the Borg.
Automated anti intruder phaser turrets at key and centeral locations
Holographic security personel with safeties that can be disengaged, projected from protected emitters
Classify Starfleets control panals. Random alien species SHOULDN'T know how to immedietly assume one of our consoles.
