Hmmm, there was also "The Ship," or "Waltz." His speech to the Prophets in "Sacrifice of Angels" was notable. The Evil Sisko act in "For the Uniform" was certainly a standout moment in the career of Benjamin Lafayette Sisko...

Honestly, "In the Pale Moonlight" was the first thing that came to mind. I just scrubbed my mind for a few more options to throw in the running

Watching him commit warcrimes in For the Uniform was my favorite. Not because it was awesome but because it finally showed a Captain that wasn't sqeaky clean (VOY hadn't descended that far yet nor was ENT on the horizon).

In a more milquetoast version of that, I'd say his monomania about the baseball game vs. the Vulcan crew. Not important to anything, really, but showed how skewed and human a Starfleet captain could be.
