That falls under Mikeys department so you'll have to ask him and be under him in chain of command.

As for the good vs bad here...

I dont think either side is good or bad.

Rocheys team is doing whats best for the ship they just do it in a non starfleet way.

M'real and Blackstar are lose cannons. I wouldnt trust them as far as I can throw them.

So while my character is on neither side really since he is science, and isnt as vital as others he would still side with Rochey, since he wasnt fond of Blackstar and has only seen M'Real mess with his ship. There is also the fact that a lot of the crew think M'Real helped in the escape.

WTF? Only Monroe suspects her right now. The others don't even suspect an inside job, if it was an inside job. Mikey knows she has an airtight alibi. And some of the security staff knows she led the Caitian captain and some of his crew to the brig. The only reason she'd let the prisoners out is so she could throw their leader out an airlock.

Your character has just shown up on ship, pissed a lot of people off, and is coincidently the same species as the ships crew who just tried to start a war.

People may not have hard proof but the gossip mills are turning and people are starting to think about our it...

Actualy, the crew, or some of them at least, know of a connection between M'Real and the Caitian Captain. When she led her father into a trap, their conversation after would have made it quite clear to the security personel assisting her that she and the Captain knew each other, and were possibly close at one point. I imagine news like that would be all over the ship as soon as they got a chance to gossip. Its a tenous connection at best, but its still enough to get people suspicious at her.

And the fact that she led him to the brig with half a dozen armed guards waiting there wouldn't get around?

Oh, that'd get around as well, but you know how prone people are to making up conspiracy theories. It could be seen as what it is; you acting as a loyal officer, but it could just as easily be seen as you going "screw this, we're losing" and jumping back onto our side.

Well, the bridge also had a recording of her entire conversation because she cracked her badge's casing, sent out a distress signal(which is canon by the way) and the bridge picked it up, and her location, recorded her conversation, and had security on standby for when she came out in the brig.

I dont think Blackstar will ever escape the suspicion. Its not of much relevance. She just has to work to get past that suspicion.

Quite true, it has a recording. And if said recording happens to include M'Real mentioning that the Caitian was her father, she's still going to be under suspicion, particularly from certain officers. Also, average Joe Redshirt isn't going to have access to that recording, or even know it exists, so most of the crew will probably still be rather suspicious.

It was transmitted to the bridge, which would have a record of all communications. Also, M'Real is an intelligince operative so her commbadge may not be standard issue.

Ah, found the relevent bit from the Alpha thread:
Normally off planet a combadge would emit a distress signal when the casing was damaged. But on the ship, one of the bridge officers saw the transmission and opened a channel with the still otherwise functioning combadge, so that the entire bridge could hear.
So there was someone listening to the conversation. No mention of a recording, though, and whoever listened to it could be anyone.

Wouldn't it be standard procedure to record all messeges to and from the bridge, both external and internal?
