Wouldn't that transmission still get picked up by the ship's sensors? We've seen comms get picked up like that before. So that line would still probably get cut off when our new security system goes online.
So unless you decide to sabotage the system (not a good idea) you'll have to go through either myself, Mikey, Munro, or the Captain to get a communication out.

well, a relay system would prevent them from tracing it unless it was a live transmission. But we'd still detect the transmission leaving the ship. We've seen things like that happen before, so we know what the results of that would be.

There may be nothing inherintly suspicious about it, but don't you think Rochey will be particularly keen to keep an eye on what you're sending, and who you're sending it to?
And if I got Monroe's plan right, the new security measures mean that only five members of the crew have the authority to send messages or allow messages to be sent off-ship; me, Mikey, Munro, the Captain, and whoever's on duty at communications. So you'd need to go through one of us to get anything off the ship, so I'd advise getting someone on your side very quickly if you plan to be corresponding with someone off the ship. This gives the Commander the perfect excuse to check what you're sending, and find out it's eventual destination.
So if you have any messages to send, you'd better do it before that system goes on-line.

Insinuating that his first officer may be engaging in treason is probably one of the few ways you can turn the Captain against you. I wouldn't advise doing that unless you have some solid evidence backing you up. Besides, I can always point out that I still have the authority to check whatever you're sending. You know, "ship security", and all that. Given that you've already messed with our systems, I can truthfuly claim to the captain that you may be a security risk, and as such it would be foolish not to keep an eye on what you're doing. Particularly as you're not sending it via a Federation relay station.

I would think that was insinuated when Starfleet sent an officer to investigate him. And he is part of an officer exchange program I believe. And since she is with Starfleet intelligence it is natural for her to be concerned about a Tholian officer making contact with the Tholian fleet while they're so close to Tholian space. While Rochey can claim that M'Real is a security threat, she'll point out that she is doing her duty by making sure that the crew isn't as incompetent as they seem to be(based off the number of deaths and security breaches) and she is with intelligence and has to be given some leniency due to being involved with classified operations.
And it could be a Federation relay station, just not a Starfleet station. I doubt Starfleet is the only power in the federation that operates relay stations.

In truth, what the intelligence officer wants doesn't hold weight over what the ship's officers want. You're not in Norington's office - you're on OUR ship.

Given that Starfleet seems to be the sole space-faring organisation in the Federation, I'd say it's quite likely they operate the stations.And it could be a Federation relay station, just not a Starfleet station. I doubt Starfleet is the only power in the federation that operates relay stations.
And, as Mikey pointed out, this isn't the Admiral's ship; it's Captain Fletcher's ship. His word is the ultimate authority on the Daystrom.
Also, as a superior officer, I can still simply order for the records of your comms to be handed over to me. And I think we all know what will happen should you try to ignore or defy his orders, particularly when he'd like nothing better than an excuse to have you thrown in the brig.
Your best bet would be to get someone who has access to the comms on your side, and go from there.
The Captain's pretty much a no-go. Asking me isn't the smartest move you could make. I doubt Munro would be likely to help you. Mikey's the only one who's really aproachable for this sort of thing.
