Things break down and needs to be repaired. Routine checks prevent this. Also wear and tear on the crew from doing too much in a big ship.
So... yeah you can fly the ship anywhere but not for long missions.

Actually the Enterprise in STIII was pretty much crippled having to operate with a sceleton crew if memory serves right.
They couldn't really do much, couldn't even raise shields before taking any combat damage and were disabled with the first shot. In short, it handled pretty much like one would expect.

To me it seemed from that scene that the automation Scotty had set up was knocked out.

Of the regular crew aboard a starship, not all seem to be regularly engaged in running or maintaining the ship anyway. Engineering is one department of many: other departments are there to do stuff with the resources of the ship (sciences) or to maintain the rest of the crew (medical, security). Ship crews were always small compared to the size of the ships. Vengeance just takes an existing theme in Trek to a further extreme.
OTOH, I wonder if that ship, capable of running with minimal crew, is also designed to carry a boatload of troops.
