I really wouldn't have thought it would be hard to replicate photon casings. But Janeway's line about "no way to replace" them seems to say otherwise.

The problem might not have been with fabricating the casings but with something inside the torpedo, possibly the antimatter. That Voyager survived far beyond the typical mission duration strongly implies that they were able to acquire antimatter from someone, and might therefore have been able to replenish their torpedo stocks at the same time. Janeway was simply being cautious (for once), as the fact that they were in that cloud to replenish their reserves indicates that they couldn't have been able to replenish their antimatter stocks.

That line was probably a throwaway 'see how desperate they are!' and, when given mild thought, makes little sense.

That is exactly that. They can practically replicate anything so hardware shouldn't be an issue. So it may be the antimatter. There shouldn't be anything extra special about that either.
