Especially in the early seasons. Maybe make it like he was always on the near point of him getting kicked off the ship.
I'd get rid of Paris's past too. Maybe make him a big shot pilot. Perhaps a test pilot. His past in Voyager didn't really do anything anyway.
Torres I would keep the way she was in VOY. Kim too but I'd promote him on the spot to at least Lt. junior grade.

Have Paris to be a hotshot pilot. Very skilled, but that still caused the death of another crewmate in the past. He's dealing with that mistake, but he's still trying to flee from it.
But during the Caretaker's abuction to the DQ, he looses his hands, and there aren't prosthetics availalbe to him. He'll never be able to pilot shuttles again, and will have to rely on a big starship.
Or something like that. Just, make him as "Gaeta who lost his leg on season 1" rather than at the end-season.

I wouldn't, because then you would need an actor that has no hands. You really can't pull that off for an entire series. Maybe he was a hotshot pilot who is the only surivivor of USS Dumbluck where he thought it was his fault it was lost? Or... maybe hotshot pilot who has a massive ego and that's it.

Also, when it comes to "Crew conflict because of Maquis presence", I expect to see more than just trouble from the Maquis's side. I want to see freedom fighters begrudging clean and dandy starship officers who let them to their fate against a ruthless ennemy.

Of course. Those former Starfleet officers/enlisted that became Maquis, should have trouble with some of the Starfleet officers. Like Sisko did, but not to super-extreme he did though...

Funny topic, really
About the Tom "Gaeta" Paris: the idea is good but i would see Tom more like Starbuck than Gaeta.
His love for "Chez Sandrine" fit well with Starbuck (or Saul Tigh but Paris is just a pilot^^).
The idea of romulan Agent is a good idea too but having the vulcan officer a romulan spy is just too obvious, just like the Journalist who is a Cylon (because Journalist can go everywhere and find confidence and information).
