It's the bastard offspring of a duck and a bumblebee. It's the quite possibly one of the stupidest looking ships to ever make it into primetime/a movie and could even be the real reason the show tanked. They flew around in a metallic rubber ducky.

Loading door(s), excellent vantage for the cockpit, best possible engine configuration, use of all available space (see: crew quarters). There's very little they could've done to make it any more functional. The cockpit was actually poorly placed. If you're trying to line your loading ramp up with anything you have to do it blind since the cockpit hangs so far out over the end of everything. Just as good a vantage point could have been had if the cockpit sat directly above the loading bay or just a bit farther back.
Crew quarters were stupidly designed. Having to use a ladder to get to them makes sure that sick or injured crewmen are either trapped in them or out of them until healed. It also makes them harder to get into and out of in an emergency.
While placing the engines out on the end of the pylons might improve maneuverability it also isolates them from the crew and prevents them from being worked on in flight.

On the cockpit, I agree, it could've been placed a bit further back, and I suppose tiny elevators could've been used instead of ladders. The engines; they need work, go EVA. Maneuverability is way more important for a ship with no weapons.
